I stuck with it to the end, and among all the philosophical referances and plot crossroads, I understood that something like the subconscious manifestated itself to physical form and has been wreaking havoc for a while.
Then the final guardian was some sort of black being called the Omen..
I hope it gets clearer in the other games?
